I don't actually have the option to set input as "full HTML", only "some HTML allowed new" and "all HTML escaped". Could this option be enabled, as there's lots of things I have been/will be posting where I haven't bothered /been able to format the footnotes.

We can't open that up to all users because it's a big security hole. However we can either fix the issue that it doesn't work in the two basic formats, or open it up to a couple more roles than it is currently - where's this quote from? Can someone provide step by step instructions for reproducing it?

The problem can be reproduced by putting any bbcode tags inside [ fn ] or < fn > tags in the "some html allowed" input format.

eg. blahblahblahblah italicised footnote footnote text" href="#footnote1_xod7wya">1 blahblahblahblah

which causes the part of the footnote from the bbcode onwards to appear in the body of the text, followed by some html-esque gibberish.
