I've had a lot of trouble writing this response and I'm still not too happy with it but here it is.
Well both jokes are being made by males as family guy is written by Seth McFarlane.
I haven't heard the Tosh joke but from the sounds of it it was an aggressive move. Now comedy can be aggressive and shocking but the question is whether it is subverting or supporting a particular viewpoint. Rape isn't funny, by any means, but that doesn't mean that you can't make jokes about it. The other thing is that this guy hasn't been forced to do anything. He has decided to apologise, either because he felt he had done something wrong or because he wanted to protect his image (or his lucrative new TV show).
Considering what a bad thing rape is it can be comic to see a man raped as in the FG clip, but the problem is what the relationship of the joke is to rape. Is it using it for shock value, is it subverting the act, is it highlighting something or is just diminishing the act itself and ultimately supporting that kind of warped power relation.
The TV clip you've linked to basically cops out by saying that the choice is between having all jokes censored and approved and having no limits to what people can say. In fact there was no question of him facing any sanction other than people who don't like rape jokes not going to his shows or buying his merchandise.
